We have compared PDQuest, Melanie III, and the Genome Solutions programs.
All had nice features, and seemed to give comparable results, although
PDQuest had the hardest time with silver stained spots that are "hollow"
(light in the middle, with a dark rim). The group of 2D gel people here
all agreed Melanie III was easiest to use, and that will probably be what
we purchase. You can get trial versions of PDQuest and Melanie III to try
yourself.
