Phred is an alternative basecaller
(http://www.genome.washington.edu/UWGC/analysistools/phred.htm and
http://www.phrap.com/). Rn phred against your sample files once they
have been extracted. Only drawback is no ABI files, only SCF (which
would be great if there was a high quality free viewer for macs -
anyone know of one?). All reports I have heard is that it works fine
with 3700 data. I believe it has been re-trained with 3700 and
MegaBace data.
