Hi Katheryn,
So when you put one of those peptide at nice intensity off of the
Vydac C-18 columns onto your MALDI, you see nothing? or, are they
all masses which come from the 15 kD protein? Have you tried Edman
degradation on any of the peptides off of the C18?

If all the peptides you see are from the 15 kD protein, why don't you
digest both the 15 kD protein and the 18 kD protein in tandem, then
run them both on your C18 column. If you compare the peptide maps
you should be able to tell if the 15 kD is something like a
proteolytic product of the 18 kD, or some such.

Sounds like a fun little puzzle!
