Emily,
   I'm not familiar with Vector NTI, but some software handles common
"corruption" of abif files better than others. In this case the
problem sounds related to the file being treated as text and the
consequences of different line-end characters among the platforms.
Make sure you are transferring in Binary mode with your FTP client
(you shouldn't need any special encoding). If you are pulling files
down to windows, MacBinary II might be a problem unless you can
decode them on the windows machine. for e-mailing from the macs, try
stuffit deluxe or ZipIt (http://www.maczipit.com/) to create ZIP
files that can be handled on windows using winzip or aladdin expander
(among others). you can also create self extracting zip files with
ZipIt.
