A real good site for Nucleic Acid Mass spec is

It is the "masspec toolbox" at the U of Utah. Look at the software link.
It gives a selection of java tools.The Mongo Oligo tool is maybe the
closest to what you want.I think you might not be in luck for the
phosphothiorated DNA there however. It does allow one to have ONE user
modified residue. But that is not going to cover it. Maybe you could
request it from them.

Then there is

but I have not tried it. It is an excel 5.0 xls file so maybe you could
hack it to do the job.
