Chris,
The Activation amplitude is the "old" %Collision Energy, as you have
surmised. The Activation Q determines where on the stability surface you
are, and the 0.25 value is the value that was used in the Navigator
software. Now you have access to Q (don't get excited Trekies, not THAT Q!)
and can use it to adjust, for instance, the lower mass limit that can be
accessed. The Activation time is the time that the activation pulse is on,
and I believe the default 30ms is what was behind the old Navigator software.
In my experience with Excalibur, I have left Activation Q and time at the
default values for MSMS of protein digests, and have used values of
Activation Amplitude like those I used with the Navigator software.
