You might try some of the newer base-deactivated C18 columns that are out
there. These columns allow you to use low or no TFA while preserving your
separation. I like the MAGIC C18 available from Michrom BioResources
(www.michrom.com). I have routinely used this packing with either acetic
(0.5-1%) or formic acid (0.1%) on peptide digests with excellent results.
