allele scoring issues for SSR genotyping

I would like to get some opinion from those who are working on SSR
genotyping.

How do you deal with uncertainties of allele scoring, e.g., is it a
heterozygote or stutters, is a small bump a true allele or contaminant?

For those switching from ABI377 to 3700, what is the biggest challenge you
are facing? How do you deal with shift in sizes between two machines?
