There was a new study that tested phred against 3700 data and even
untrained it perfomed quite well up until very high quality bases (30).
Sorry I don't have the URL here, but I'm at GSAC and a colleague
who attended the 3700 users meeting was talking about TraceTuner today.
i'm sure you'll get more responses.
