I would expect that a reasonable size peptide would separate the
derivatizated from non-derivatizated peptide.
 Have you tried anything?If you know the elution position of the
non-derivatized peptide,I would expect that the bulky
hydrophobic fluorescinated peptide elute later.Since you do not give any
particular about size and other properties,
I would say,collect what is yellow-coloured,and take it from
there.Typically,I run gradient of 0-40,10-50,20-60,30-70%
B,90% acetonitrile in 40 min.

Hello,

Recently I tried to synthesis fluorescein labelled peptide. The mass
spec showed both the fluorescein peptide as well as the non-fluorescein
peptide. I would be grateful if you could let me know if there is a
method I can use to purify the fluorescein labelled peptide.
