You can try using ion exchange columns to purify the peptide as long as there are charged residues.

Need your help again. We make a five amino acid residue peptide which can not be pelletted by ether after cleavage. MS shows peptide is there. We add H2O or do a HPLC on it. This peptide can not be lypholized. Any suggestions!
