Dear Bernd,

I have no theoretical explanation for what you are seeing but I am pretty
confident it is an artifact of RT-PCR coupled with some sort of slippage
during cycle sequencing itself.

According to ABI, cloning your cDNA product so that you are dealing
unequivocally with a single clone invariably solves the problem.

Have you tried repeating the initial RT PCR step ??
