Thanks for the suggestions!
Many folk suggested phosphorylation--I _think_ that this is probably
not it, 1) Because it is a recombinant protein expressed in E. Coli
2) Because the level of all of the by-products of threonine is high
enough that it looks like breakdown. It seems to me that when I am
sequencing phosphorylated threonines I see a loss of T without gain
of all the little spikes between Y and P (Procise with standard
gradient).
Paul suggested a malfunctioning solenoid as a possibility, and
someone else suggested base delivery glitch in the one cycle. This
sounds like it may be worth checking out (especially since I have a
PM scheduled for today!!!)
Thanks again for all the help. I can at least call my customer and
discuss the strangeness with a few ideas to bat around, and not just
say "duh???"
