For thiols 2-thiopyridine (aka Aldrithiol - TM) is my favorite. It goes on
easily as the disulfide at pH 8, and comes off under mild reducing
conditions. As a bonus it's easily detected by UV, so you can confirm that
it went on and off, although in my hands, actual quantitation of the leaving
group is not practical.
 
For amino groups, consider citraconic acid, which also goes on gently as the
anhydride, and leaves around pH 4.

Does anyone know any handy protecting groups that can be used to protect the
amino and thiol groups of cysteine that are removal under very mild
conditions (i.e. conditions avoiding extremes of pH or anything else that
might upset proteins). If there is a reagent that protects both at the same
time that would be even more stylish.
