Dear Dr. Newman,
I would like to be sure that I understand correctly your question.
Do you want to visualize a specific fragment AFTER the run
OR
Do you want a dye that would migrate, together with the DNA fragments
with a migration rate equivalent to a 20-50 bp piece ?
Also I would like to know the percentage of Acrylamide in your gel.

To give anyway an answer, we are using in our DNA 7MUREA/PAGE 2dyes :
Bromophenol blue and Xylene Cyanol. In a 15% gel, the first si migrating
like a 43 base ss-DNA piece and the second like a 15mer.

I hope it may help.
Maybe see you soon in Baltimore.
