I've done partial acid proteolysis, followed by ESI/MS coupled to POROS LC
on 50 micron capillary column. I used 1 M HCl, 1 hr, 40 C. I had several
major fragments that were useful, where specific cleavage occured, but
there was a pretty high background of "stuff", presumably from cleavage at
more random sites. I had a significant amount of deamidation and
dehydration, but that didn't interfer with what I was interested in. I
have seen formation of odd cross-links in acidic conditions in other
experiments.
I would be interested in other people's experience when you get
them all in. It would be a good way of getting larger fragments for
in-source decay, if they were convenient sizes for small scale gel
filtration or ion exchange so you could purify them.
