Brett,
I have had some success using a C4 column (Vydac 214 TP) on
hydrophobic proteins. If your proteins do not elute using
water/acetonitrile gradients, it helps to add isopropanol to the B mobile
phase. In one case I needed to use a B compostion of 70% acetonitrile/30%
Isopropanol/0.05% TFA to get the protein to elute. Assuming you are using
TFA as the ion-pairing agent, you also might want to look at using HFBA
instead. Another possibility would be to try using the C1 column that
Synchrom sells.
