We have found that we have problems with the Promega Wizard kits
when plasmids with low copy numbers are being used. Usually switching to a
Qiagen kit resolves the problem. Our theory is that there is more bacterial
"junk" per plasmid DNA with low copy number plasmids and since the the
Qiagen kit has an extra ppt. step, it cleans up the DNA "better".
Theoretically, you should just be able to ppt your problem preps to clean
them up - but we have never actually done the controlled expt. Hope this
