I've never needed to use a sample after analysis, but X-ray
fluorescence is pretty much a nondestructive technique. Electrons come.
Electrons go. I suppose one could be concerned about bombarding a protein
with even low energy X-rays, but because of the low probability of these
stochastic interactions, the likelihood of significant damage is small.
Keep in mind that the sample will be dry, so only direct radiation effects
need be considered.
Of course, the answer to your question depends upon what you wanted
to do with the protein after analysis.
