Unless you can denature your protein total deglycosylation will be very
difficult. There are SDS trap columns that are used inline with LC/MS and
possibly for direct infusion if your going electrospray. Try pH denaturation
or reduction and alkylation prior to deglycosylation. Keep in mind that the pH
of the sample after pH denaturation will need to be optimal for PNGase to
work.
