Dear Dan,

Mukaiyama peptide synthesis is effectively a dehydratation reaction and
formal donors of HO- (COOH) and H- (NH2) are essentially required.
Therefore (if I have understood your question correctly), R-COOSu will not
work instead of R-COOH with Mukaiyama reagents.
However, R-COOSu will react with majority of amino groups as such. In case
of problems add 0.1 eq of 4-(dimethylamino)pyridine (provided that
studying of the Mukaiyama reaction is not your ultimate goal).
