Check out the Expasy web site at http://expasy.hcuge.ch/ for a whole stack
of proteomic type programs. There are also some useful free-ware programs,
like Protein Sequence Analysis by Palmer, Wingfield and Kaufman, ANTHEPROT
by Gilbert Deleage, and PAWS from ProteoMetrics - a quick net search should
find these for you. They're all quite useful for what you want, but start
with the Expasy web site...
