Dear Maria,
Sorry, I don't have a good answer. Tryptophan yeilds are low at best and
decrease dramatically as you get into the run. Could you digest the
peptide and separate the pieces, looking for absorbance at 280 to find the
part you wanted?

What sequencer are you running? Some of them you can tweak to reduce
background, but getting out 50 is really pretty good. Even with a reduced
background I don't thing you would be able to see tryptophan at cycle 49.
