It depends on whether the assay conditions denature your virus. Do an EM
and see if your virus particles are intact. But doing a protein on an
intact enveloped virus is a bit iffey. How are you normalizing to virus
number? Why not denature the virus, and do an elisa for the protein you
want or run samples on PAGE and quantitate the stained band of the specific
protein (probably the most reliable way)?
