I recommend the PDQuest that can be downloaded for a FREE 30-day
unrestricted trial (http://proteomeworks.bio-rad.com/). You may also make
an arrangement with Bio-Rad to beta test a latest version of the program.
This software can more intelligently pick up the gel spots, conduct
multi-gel comparison including statistics analysis, etc.

I am evaluating four 2D analysis software packages: Melanie
(from Bio-Rad), PDQuest (Bio-Rad), Phoretix (Alpha Innotech) and Gellab
(Scanalytics). One can get demos for all of them through the web. The two
I like best are PDQuest and Phoretix.
