DNASeq: T signal strength problem

In our high-throughput sequencing, we have encountered a problem
pertaining to our T signal strength. The peak height of the Ts is
roughly 1/10th of the other bases. The base-calling software has
problems calling any Ts. This is a lab-specific problem and has occurred
using both bigdye and ET chemistries and with non-highthroughput
sequencing. Has anyone heard of this and if so, where did our Ts go?
