Dear Deb,
It is a well know phenomenon that silver staining stains the two surfaces
of the gel and not through the gel as Coomassie staining does. Sometimes,
if the protein run a little faster on one side of the gel than on the other
side, one protein band may appear as two bands due to the staining of the
surfaces.
Don't worry, the silver staining protocol (A. Shevchenko, M. Wilm, O. Vorm,
and M. Mann, Anal. Chem., 1996, 68, 850-858) will be compatible with
digestion and mass spectrometry anyway. Please note that the silver will
not be removed from the gel during washing and digestion.
