You asked about gel separation of CNBr peptides. Our lab utilizes Schagger and
von Jagow's Tricine gels for this (Anal biochem 166, 368-379 (1987)). It
describes varying gel compositions you can choose depending on the mass range
you are interested in resolving. For peptides between 1K and 8K we run the
16.5%T 6%C (no urea) separating gel. If we still haven't separated the peptides
of interest, we cut out the band and load it into the well of a second dimension
20% acrylamide Laemmli gel.
