protocol for digestion

A friend of mine is working on a bacteria that establish symbiosis in order
to characterize the protein expression in different metabolic conditions.
Could anyone suggest a specific protocol for the digestion of both gel
and membrane (PVDF) samples (using MALDI-TOF for example)?
I appreciate any suggestions or help with references.
