Program for sequence similarity/homology searching

Hallo to all,
we are discussing to do do sequence similarity and homology searching
against swissprot, nr, and dbest in our house using sequences obtained by edman
degradation. We used programs like fasta and ProteinProspector until now,
but we are now looking for a package which should be able to do more. I ask
for some information whats available and what is working well and also what
allows to search in large databases like dbest. At last, is something
available for WinNT and/or Mac ?
