Brian,
I checked retention times in this publication and you are right. But all my
proteins have modified lysines ? I sequenced (as lysine standards) BSA,
Beta-Lac and peptide from myoglobin. All the results were OK (except, of
course, blank runs in place of lysines). The sequence continues also after
lysines without any problems.

Pawel,
the areas of elution that you mention (before peC and after V) are
where many lysine derivatives elute. Do you have a copy of the ABRF
"Identification of Modified PTH-Amino Acids in Protein Sequence Analysis"
publication?. If not, I would be glad to FAX you the pages concerned. This
is a long shot, but you are not sequencing a group of samples from just one
source, which all contain modified lys? What does a sample of beta-Lact look
like?
Regards,
Bryan.
