In our experience, the HyK and HyP do elute differently then Lysine and
Proline using C18. Therefore, we go for a full separation and quantitation
of the amino acids.
We use this method for AAA of HyP and HyK:
Cohen, S.A. et. al. 1997. Amino Acid Analysis of Unusual and Complex
samples... Techniques in Protein Chemistry VIII. pp. 185-196.
It works well for separation and quantitation of protein hydrolysates, don't
see why it wouldn't work for peptides, too.
