I assume that you are labeling the ligand with the
fluorescent label.
1. The ligand should be significantly smaller than its
binding protein (<10 % is preferred).
2. Precaution should be taken to make sure the label
itself doesn't affect binding affinity too much.

If your protein but not your ligand is labeled, the
ligand should at least the same size as the protein.
You have to check out with experiment.
