G4's and Seq Analysis 3.3. Nice set up. I want to be doing this soon.
A couple of things I would try:

Try down grading to Seq Analysis 3.2 or 3.1, you never know and don't
you want to live on the edge by not being y2k compliant.
Try setting virtual memory on and set to 1 meg higher than built in
memory. Who knows why this fixes anything.
Because it stalls on hand off to the base callers:
try another base caller or
"get info" on the base caller and set memory higher or
see if abi web site has a newer base caller maybe Long read base caller
v3.3.1b2
(With a version number like that you know their trying to fix
something).
Or down grade to an older base caller.
If you open the intall pdf file on the web site it mentions Sequence
Analysis 3.4. Maybe this will work on a G4 with OS 9 which is the first
generation with totally native code.
I haven't been using a G4 but have been using OS 9 for the past month. I
haven't found software that it doesn't like. (Well maybe Internet
Exploreer 4.5 is flakier but it was always flaky).
And then there are all those things that never fix anything:
Throw all the pref files away, rebuild the desktop, reinstall the
software, or my personal favorite that never works: reformat the hard
drive.
Did you save on the G4 but splurge on a cinema display? I'd just like to
touch one.

I recently received several new Mac G4 systems, part of a push
by UMich to retire older Macs by giving us new ones very cheap.
Nice deal. Problem is, Sequence Analysis V3.3 won't run on the
new machines (running under MacOS9).

Using a good gel file, I can start up SeqAnal and ask it to
'Track and Extract' the gel. Seems to work fine through the re-
tracking process (*very* fast!), then when the Sample Manager
window pops up to start the basecalling routine, it stalls. No
progress apparent on the first lane, and do just about any-
thing (click, scroll, etc), the entire system locks up.

Two different gel files do the same thing. I've re-installed Seq
Anal program multiple times. Memory is allocated well above that
requested by the SeqAnal and basecaller programs. Virtual Mem
(a common culprit in Mac freezes) can be on or off, with no
change in behavior. I've not tried running under MacOS8.6 yet.

PE Biosystems Tech Support was contacted, and their response
wasn't very satisfactory. They said "we haven't tested the
program on that configuration, and do not support it".
I would have felt better if they had at least said they were
working on it.

So - has anyone else tried to run Sequence Analysis 3.3 on a
G4/MacOS9 system? any hints?
